Topic not well linked - WebHelp Responsive

I've been modifying the webhelp responsive transformation to fit our client needs and was working on one specific ditamap during whole process. I never noticed this "bug" before during modifications. Whenever I run the "huge" ditamap, none of the links on the main page works. I get the error: File not found.

I noticed that the link is totally wrong for some reason:
file:///C:/oxyout/Hookverwaltung/out/webhelp-responsive/Hookverwaltung.html
where it should be C:\oxyout\Hookverwaltung\out\webhelp-responsive\usage\KeyUserDokumentation\Basisressourcen\SystemMgmt\Hookverwaltung\Hookverwaltung.html

What could be causing this problem? By webhelp classic transformation the links are good.

One possible cause for this problem would be if you have resources located outside of the main DITA map folder. You can find more details about this in our user manual: References Outside the Main DITA Map Folder
