Hello,
I'm exploring options to centralize our PDF transform vars and was wondering if I can receive some advice.
Is it more logical to update the templates to point to the centralized vars or is there a way to control this with plugin / catalog?

I don't have a good answer for this, also understanding a little bit better your use case would have helped.
Maybe you could register on the DITA Users List and ask there giving more details about your particular situation:
