Hi,
In WebHelp, is there any means to change the location of footnotes in the output? So for example, rather than placing them all at the bottom of the page, could they be instead placed immediately following the table that references them?

This cannot be achieve by default but you can heavily customize the structure of the WebHelp Responsive out using XSLT extension points:
