I need to be able to use smart quotes instead of straight quotes in the outputs pdf, webhelp, and xhtml. Can the system be configured to use smart quotes instead of straight quotes?

There is no parameter for that in the DITA transformations, you will have to customize the transformations to switch to smart quotes. I am not sure about the exact stylesheet files that you need to customize. The stylesheets for the PDF output are located in [Oxygen-install-dir]\frameworks\dita\DITA-OT\plugins\org.dita.pdf2, for Webhelp output they are located in [Oxygen-install-dir]\frameworks\dita\DITA-OT\plugins\com.oxygenxml.webhelp, for XHTML output in [Oxygen-install-dir]\frameworks\dita\DITA-OT\xsl\xslhtml.
