Webhelp Transformation pulling from a root drive

				When doing a webhelp transformation, the output is formed from the root C:\username\ drive instead of from my project folder. This means I cannot get past the index on any of my cards. So in other words
I can see (by checking out and testing) from my git history a few weeks ago when webhelp transformations worked and then the next commit webhelp transformations pulled from the root. This change coincides with a time that my computer rebooted without some changes being saved. When I came back to Oxygen, I had an error message and something (I can't remember what) was "restored".

Inside the Documents folder eventually I can see the html files in the proper folder but of course the index doesn't work correctly.
I have tried looking for altered files, creating a new transformation, using other transformations, using Oxygen Editor instead of Oxygen Author. The result is always the same. The only thing I can think of is that a reference to the root drive is made somewhere in the settings and I cannot find it.
I am grateful for anyone pointing me to the right setting!
