I am trying to create a simple extension to the JATS framework. It's meant to be a copy of Blue, but with some custom CSS and association with NLM 3.0 as well as JATS. Unfortunately, MathML and HTML tables aren't displaying properly (tables appear one cell per line, and MathML just shows a broken image).

Oddly, MathML works fine if the local DTD linked to in the file is not present. Tables are still broken.

What do I need to do to get this working?

I think I would need to know more details about how your XML documents and framework configuration look like, you can send a zip to support@oxygenxml.com.
About tables support, the JATS framework has a folder OXYGEN_INSTALL_DIR\frameworks\jats\lib\author-css in which there are special CSSs styling tables, maybe your tables have different names for tables, rows and cells than the JATS ones.
About MathML equations not being present if the DTD is linked in the XML, not sure, samples would help.
