That makes sense. Looking at the messages again, it seems that the group prefixed with "PDF" were written by non-native English speaker, unlike the other messages.

If I try with the following file font-mappings.xml that sets the font Batang for Japanese I get the correct Japanese characters in the DITA PDF output. You will have to use one of the fonts that is available in the list of fonts from menu Options -> Preferences -> Fonts and that contains the characters that you need (Japanese characters).
