I don't see how that's a problem - why does that prevent you from applying the transformation outside of XML Spy? If your source XML (including the XML referenced using the document() function) is all well-formed, and all of your stylesheets are well-formed (including those referenced by xsl:include and xsl:import) then you really need a more helpful error message pinpointing which of the files contains the multiple root nodes.
