select="//inlineequation[not (ancestor::* = 'table')]"

that tests if the string value of each ancestor (ie the concatenation of
all the character data in all the descendants of each ancestor) is the
string table.

You want to know if the inlineequation has a table ancestor so that
would be


select="//inlineequation[not (ancestor::table)]"

The // of course means search the whole document which is expensive but
if that's what you need to do, that's what you need to do. (If you need
to do it more than once, use a xsl:key to optimise that)
