If your file structure needs to be part of the information about the document then xlink is your friend. With xlink, the references are element nodes and are quite robust in the face of transformation and parsing. As an xslt user you don't even have to wait for an xlink implementation as you can implement following the xlinks yourself with xslt document() functionality.
